Did you reboot after running the script? It's usually not necessary, but
one never knows with these kinds of problems.
Also, make really sure you are running the latest version of checkini.

Our eCS friends managed to deliver some backlevel versions of wptools.dll.
If the problem persists, run:
checkini /s /w
and zip up the resulting checkini.log and send it my way.
