It's always good to understand the differences and the tradeoffs.

Blame it on Bill.  Path separators were forward slashes on many systems 
long before he showed up with whatever version of DOS first did nested 
directories. 
I goof it up now and then myself and I have over 30 years of experience on 
more differnt types of systems than I can remember.  Most users don't have 
any idea of the large number of variations that exist.  All they know is 
DOS PCs and its descendants.

Delete the files from your M: drive or use one of switch options to 
exclude what you don't really need.  -m -x and -exclude-list all offer 
different ways to do this. 
If you want to try mkisofs2, you can experiment with: 
 -cache-inodes -makelinks  
Depending on the CD content, this can result in a smaller ISO.  It works 
well for the eCS 1.2 CDs.
