I don't know about Windows me but win2000 had a similar problem; it
modifies the boot manager partition each time and makes it non-bootable.
The problem had to do with how the boot manager paritition is identified in
the partition table; win2000 thinks it is an invalid fat partition and
modifies it. The system program that makes the change is fastfat.sys and at
least in win2000 you could get around the problem by using an earlier
version of that file. There was also another solution which involved
patching the partition table to make the boot manager partition a different
type that win2000 would then ignore.
